In order to not have clicks and pops you need to fight against those hosts mechanism of not feeding audio to plugins if there's no audio object on the track.
This can be done by first summing the audio on busses or by merging all audio regions.
Basically you want to avoid situations where audio still flows through wormhole while Logic/DP reaches the beginning/end of a region as this can lead to audio "stuck" in mid-travel and thus clicks & pops. An alternative is to add empty audio to beginning ends of regions.
This all of course only applies once you made sure all machines run with the same sample rate.
